The code is the same on both sides

Code: Select all
$this->data['breadcrumbs'] = array();

so why it's yellow? I selected "Ignore carriage return differences".

Because of the whitespace differences at the beginnings of the lines.
In case it helps you: You can instruct WinMerge to ignore those as well.

I am seeing this as well for several files.
I get the red X saying difference but when I right-click and compare it says "Files are Identical"

How do I see the reason winmerge decided the files were different?

If I saw what you see I might be able to tell you. Can you post a screenshot?

I'm having the same program. I have WinMerge configured to ignore whitespace and blank lines and a line filter "^\s*$" so that a line with only whitespace matches a nonexistent line. I do a folder compare and get a number of files displayed with Comparison Result "Text Files are Different". When I click on one to see the difference it says "Selected files are identical". I don't see how to add a screenshot here unless I upload it somewhere.
