Strange behavior - files are missing

I have just started using WinMerge, so this may just be mistakes. When i compare a folder in my hard drive with a folder that i have copied to a thumb drive I get many differences. I have tried using the alt-right arrow to copy from the left to the right at the highest level of folders as well as going in and copying at the actual file level in a nested set of folders, In either situation when i had corrected all the differences and the comparison shows identicals in all the folders and files, I run the compare again to check it. Then iIget a full set of differences again and the corrections have disappeared from the right side (the thumb drive). The files have been removed!
When setting up the compare I have the subfolders box checked.What am i doing wrong? I have spent hours at this.

You seem to be merging files, instead of comparing them.
Avoid using the merge-buttons (for example "copy right" and "copy left").
