Comparing folders three way when files only exist in two

I happen to have a series of somewhat identical files that are stored in various physical locations, and wanted to compare whether they are the same before deleting duplicates, but during comparisons I found a situation that really brings me headache as follows:
Say a series of files (namely A,B,C,D,E) are stored among folder 1, 2 and 3; but the three folders don't always have the same files, like:
folder 1 hosts A,B,C, ,
folder 2 hosts A,B,C,D,E
folder 3 hosts , ,C,D,E
Seemingly in this situation WinMerge will only tell me whether all three Cs are identical, but won't tell me whether the two ABs or DEs are the same file or not.

Is it just me being stupid or WinMerge won't do 2-way comparisons for ABDEs under 3-way circumstances like this? For in real life scenarios it won't be practical to separately select ABs and DEs and open up more comparison windows(never mind I lost one of ongoing comparisons underway and have to start from file one)?

Will ABs and DEs still be compared under this scenario?
