2/3 Pane selection

We have software which automatically launches WinMerge when comparison is required, but it always defaults to 3 panes (WinMerge 2.16.4.0).
This leaves a 3rd empty pane, which then highlights the entire first 2 panes rather than highlighting the differences in the 2 populated panes (having to manually scroll through looking for the extra highlighted sections)
As a result, we have to run an older version (WinMerge 2.14.0.0).

Is there a way to default to 2 panes, or ignore an empty pane?
