Differences keep popping up, even after overwriting

Hello Winmergers,

I have not been able to find a better program than Winmerge to compare my archives.

I have severe problems with my personal Archives, over 2Tb in size.
While I thought I kept two identical copies, 15,000 folders appear to be missing or different on the other copy.
But enough of that.

When I copy my current work data to my NAS backup, I tend to let WinMerge run and see if all went well.
Problem is, differences keep popping up.
I tried overwriting. I even tried RichCopy which can preserve the time stamps.
No matter what settings I try, I keep getting differences.

After some research, I think it might be a disk block allocation size or something like that.
Although files appear to be 100% identical, there still is a percentage in difference in actual size on disc A and disc B.

Is there some setting that can get over this? What is happening? It is driving me nuts.
The small backup can be painstakingly compared by hand but the 2Tb Archive is way too complex to do so.

The files are often the same after rewriting. Sometimes not.
The folders however, are still different.
